If playing with only two, I highly recommend Claustrophobia, although those minis are pre-painted. You could always repaint them to your liking. The game though is excellent.Also Flying Frog Productions has some really good miniatures games take a look at Last Night on Earth: The Zombie Game or A Touch of Evil: The Supernatural Game.
The new Descent: Journeys in the Dark (second edition) is good with a very similar feel to M&M, lots of minis too.
Mansions of Madness is also another good recommendation.
