To each their own, of course. For my part, I don't empty all the bits out of the Plano box when I play. I just reach for the piece that I need when I need it, and return it to it's place in the box when it's use is complete. So I can keep the Plano on the table and keep all the bits in a clean and compact area. My standard table for playing isn't very big and having a big messy pile taking up a chunk of table space would be really inconvenient (not to mention pieces would probably be getting knocked on the floor constantly).
I'd imagine anyone would need to keep the bits together somehow. I suppose you could have them flying around loose in the box, but I think that'd be a major hassle to gather up when trying to get ready to play. If you're cramming everything into a single zip bag, you'd still need to spill it out to get at it. Maybe you just dump everything in the box lid or something and get at it from there? I dunno, it seems like it would be a hassle to be constantly sifting through the bits as compared to having everything organized, clean, and within reach. *shrug* But hey, we can all do what we think is fun. :^)
